The protagonist of Invasion! Seeding Corps' Ambition is a young girl named Momoka, who’s often bullied by her peers. One day, the girls decide to lock up Momoka in the gym storeroom, where she eventually falls asleep while waiting for help. Once she wakes up, a naked man barges in and rapes her mercilessly; however, as the man orgasms, Momoka unintentionally drains his life energy, causing him to disappear. In his final breath, the man explains that he’s a part of the Seeding Men, an organized group of rapists and that Momoka possesses a rare ability that may allow her to defeat them. After later finding out that the school has been closed off with unnatural barriers and that the Seeding Men are auctioning off the girls from school at the building’s rooftop, Momoka decides that she has no choice but to face the leader of the Seeding Men and stop them once and for all.

Invasion! Seeding Corps' Ambition is a combat-centric RPG with elements of exploration. Due to the Seeding Men’s supernatural abilities, parts of the school have been locked off, turning it into a labyrinth. The player’s task is to navigate the school corridors with Momoka, while fighting the Seeding Men roaming the hallways.

In combat, Momoka can either beat up her opponents or lead herself to an orgasm, which will instantly drain her foes of their remaining energy; however, if Momoka reaches a climax when fighting an exceptionally powerful foe, she will lose the fight instead. Momoka's opponents will grope and abuse her during the fight, with in-battle CGs portraying their acts. The Seeding Men’s attacks will also raise Momoka’s climax bar, but at the cost of lowering her physical health, putting her life in danger.
